I'm having a similar issue. I recently took on a project that i'm pretty happy to do.
What I am trying to do is clip a streets layer within a district using Qgis. They are in different CRS's and I've tried saving them into the same CRS. I've been trying for atlease 4 hours, trying to save them in the same CRS and remove the OTF projection.
I finally just clipped the layers in ArcMap 9.3.
I am taking on this project and I would like to begin becoming proficient with qgis because I like open source and I want to begin automating tasks by writing python scripts. I have gravitated to using qgis for this project instead of relying entirely on ArcMap 9.3. The person sending me the work is using mapInfo and Qgis allows for both MapInfo and Arcmap data files. The basic work flow consists of geocoding an excel spreadsheet that has students addresses in it then creating maps/performing analysis with the points/addresses within the school districts or planning zones.
I've got a finished product and I am currently in a test run phase to get the gears going again and see what type of hickups I encounter on the way. I constantly have to switch between the two different Geographic information software vendors.
I geocode in qgis, have to clip the streets in arcmap, open the clipped streets in qgis, clip the districts in qgis, create the final map in arcMap which includes an inset map. Being new to qgis and not having used arcMap in a few years since i've graduated has been interesting. Like being a snake with two heads an not knowing which way to go.
I worry that continuing to use arcMap 9.3 is going to put me behind since Qgis is open source and I could continue to grow with it.
