Basic qGIS question - Vector layers don't seem to be exhibited properly

I'm a veterinarian that uses qGIS for making basic outbreaks maps, and am trying to branch out and expand what I'm doing.

When I first started using qGIS 3 years (I believe it was 1.7), ago, when I added layers in a project it would be logical - for example, I would add a layer exhibited the provinces of Laos, then I would add another layer exhibiting districts, and then I would add layer with outbreak points. I would make the district map about 60%-80% transparent so that I could still show the province shapefile boundaries. In this way, I could get map exhibiting provincial boundaries, district boundaries, and outbreaks over a certain time period in a fairly straightforward manner. If I moved the "Province" file over the district file on the left, then this would be on "top" of my district file, and I would not see district boundaries, which I would need in some cases.

However, it seems like over the last year (I have been using version 2, progressively updating), it doesn't seem to be very logical anymore. For example, I will add an outbreak point shapefile over a shapefile of districts, and in the list on the left, it will show that the outbreaks should be on top/superimposted of the district shapefile. However, in some cases, I will not see the outbreak points unless I made the district file 50% transparent - this means that the district shapefile is "on top" of the outbreak points file, even though in the list the district file is below.

Is there something I'm doing wrong? I've been able to work around this issue for a year by making files transparent and other little adjustments, but it's getting cumbersome to do. Basically, I'd like advice on how to arrange my shapefiles so that they display as the normally should (bottom shapefile on list displayed, then subsequent layers added "above" on list are superimposed on the bottom layer).
